Stock fuel injection mapping isn't designed to compensate for the much extra air flow.Just do what everyone else does, all i did was ride it around stock for about an hour then when i knew it was good i took of my lid and baffle and it was ridden to finish the break in. I still have yet to put a Cherry bomb on and it's been about 4 months, i guess i have good luck with things since i didn't get any of the first year bugs with my YFZ.

I'm just voicing my opinion that your method of leaning out the engine by increasing airflow (Baffle out and lid off), and not compensating for it by installing the cherry bomb is not a good idea. However, I'm definately no expert so I could be wrong.Well i guess i have good luck with quads cus my Quad runs fine.
